Questions about print time estimates...

I notice that Simplify3D's print time estimates are for the MK3 are pretty terrible.
A few questions:

1) What is the biggest difficulty in estimating print time (naively it would seem pretty straightforward but some estimates seem to be off by a factor of 2)

2) Is there anything I can do to improve my estimates while using S3D?

3) I have heard that Slic3R improved their estimates. I'd prefer to stick with S3D for now but is there any way I can leverage Slic3R's time estimation? Does it read the gcode or work from some internal slicing model?

4) Are there any other utilities that can read gcode and estimate time?

5) What exactly is the percentage complete shown on the Prusa console displaying? My guess is that it is just based on layer number / height because it does not seem to reflect the actual amount of work in the gcode if it varies by height.

acceleration and jerk settings will affect it, as well as things like stealth mode. this site is supposedly much more accurate since you can enter every single speed related variable.

It seems like this is something we could figure out empirically if we had a large enough data set... e.g. if we had a repository of logs from octoprint... I don't know how often the serial interface reports or consumes new instructions, but with enough data it should be possible to infer the time for each movement and setting combo.
