pringint at 0.05mm layers, think extraction problem
Usually about 20-30 minutes into a print at .05 mm per layer I get a filament jam. I think the issue is related to extraction. When I open the extruder gear box I find a blob that I believe has formed at the top of the lower tube because the filament is warm enough that it is pliable at the top and blobs up and then can't feed. Using PLA. Replicated the issue at 210 and 200 degrees. Speed is capped at 40mm.
Is the solution to this to lower the extraction, lower the temperature&speed, a combination of both?
Thoughts?

Are you using the latest Firmware? 3.4.1 for the Mk3 https://www.prusa3d.com/drivers/
are you using Slic3r Prusa edition?
Is the room very warm?
Are you using an enclosure?
Is the extruder motor very warm?
you could try reducing the extrusion from 0.8mm to 0.6mm or 0.4mm

I fought the .05 issue on a tardis I made forever. check to see if you PTFE tube got loose.
my model has allot of retractions and it did the same thing.
if memory serves, I was able to print in with prusa control, before figuring out what was going on.
I played with (slicer pe) retraction settings nothing seemed to work. I also added a fan to the extruder motor (that helped greatly.
I ended up waiting for new PTFE tubes to show up, and when I went to replace it, I noticed the tube worked itself loose.
you can print a clip for the top of the tube to help hold it in place, I haven't installed the clip yet, I just wait until I have to take the extruder apart again and I will install it (hopefully when I get my MMU)

No enclosure. Ambient temperature is 71F (I am a yank...) - 45% relative humidity, air is still.
The extruder motor does not get particularly warm. I will flash the latest firmware and try printing direct from Slic3r and see if I get a different result... what I have been using to date is the prusa profiles loaded into cura on a workstation, then sent as gcode to octaprint.

It might also be worthy to note that I can print the exact same object with the .10 mm prusa-cura profile with only very minor stringing.

yup I had the same thing. took awhile to figure my reason out.

I am about 1 hour into a 3 hour print now which is the furthest I have mad it without a filament jam at .05mm thickness. Still using 0.4mm nozzle - PLA 1.75mm
What has changed:
1) flashed the latest firmware
2) prepared my gcode file using the pruse slicer package rather than cura w/ prusa profiles
I am still loading a gcode file into octopi (I have a stand-alone pi driving the printer wirelessly)

It seems like the problem is mostly fixed. I still hear a very occasional click from the extruder skipping but it is not showing up in the print. There is still some amount of irregularity being created in the filament during retraction.

if it starts clicking too much, do a fast filament change. that should let you fix it.

The build finished successfully and in excellent condition without any interventions. There is definitely still some amount of malformation of the pla at the top of the tube due to retraction but it is nowhere near as bad as it was before.
Now I have to solve for some extremely fine stringing when I run a stringing test -- but that is another story.

firmware and he did start using slicer pe.
but if its still clicking. that's how my stuff went until I changed me PTFE tube locked it in place. BUT it could be one or the other. I still have an extra fan on my extruder motor and my issues have stopped. I might not need the fan anymore, but I just want to print.
