i3 MK3S + kit problem with Step 13 Hotend Assembly
The instructions (pg 59) say to insert two M3x10 screws in the assembly but beware that they will fall out. No kidding, even with the two M3n nuts pushed in as far as they will go, those screws can't even touch them let alone take up any thread. Also with the two (loose) screws there, the Bondtech gear assembly/motor won't be flush.

Might I suggest you use the online manual instead, it is easier to follow and has hints and tips from those who have found issues before you.
Prusa Knowledge Base | Original Prusa i3 MK3S+ (prusa3d.com)
It is also the very latest version of the manual.
If this does not help maybe some pictures would help to illustrate your issue.
Tank you very much!
RE: i3 MK3S + kit problem with Step 13 Hotend Assembly
I found I had to draw the two nuts in until they bottomed out with a screw and also push in fairly hard on the screw head with an allen wrench to get the thread started. Actually just assembled mine yesterday.
