Under extrusion problem

I'm beginning to think this is a hardware issue but not sure what might be causing it.  I recently upgraded my MK3 with MMU2 to MK3S with MMU2S and I'm getting under extrusion.  I hear a clicking noise coming from the extruder right before it under extrudes. 

I initially thought my z height was too close to the bed, but I moved it up to the point that the lines are wavy and it still does it.  I took the filament gear out and made sure it was nice and clean, lubricated it, and put it back together.  I also did a couple of cold pulls to clear out the nozzle.  Tried adjusting the z height to no avail.  It is currently -.640

Any ideas?

I would disassemble the hotend and check everything, especially the PTFE tube. Does the filament run smoothly through the complete extruder and is the gear properly adjusted? Maybe you missed something? Spring tension ok?

Got it working correctly!  Turned out to be a bad nozzle.  I replaced it and had no issues getting my z height calibrated correctly.

Sure, let me see if I can get some get pictures.  It was a E3D V6 0.40 nozzle I got from Amazon.  I'll see if I can get it cleaned up.  It is entirely possible that the nozzle is fine and was simply clogged with debris that multiple cold pulls didnt remove.  Replacing it with a new one definitely solved the issues I was having though.

In this case i would remove the nozzle and clean it with a hotair dryer (min. 300 degree C), a fine nozzle needle and a brass brush.
