Problem with Y axis Calibration

I just finished assembling my MK3 kit today and I am running into a strange issue. I was initially able to calibrate the printer perfectly and even printed out a spectacular test print, but something went wrong after I removed the build plate and I had to work through the setup wizard again.
Now, however, when I try and calibrate the xyz axes, I get an error on the first point saying that the printer is unable to locate the calibration point. I noticed that my autohome was misaligned when I turned off the printer and ran the wizard again, so I realigned the extruder to the left edge of the x axis and tried again. That ended up working perfectly and my autohome was lined up in the x direction.
The problem I am getting now is that the y axis autohome is not aligned. I have no idea how to fix it and was hoping someone might be able to provide some insight as to why that is happening and how to find a solution.
