I had this same thing happen to me. Unplugging the Y motor and then back in fixed the problem. I must have jostled it loose when I had to fixed the front fan connection. Thanks for the suggestion! After correcting a little misalignment and the Y axis problem, I started my first print 11 hours after receiving the printer. This is to do in no small part to threads like this. Switching from the makerbot 5th gen was a good choice.
