Missing layers
I have had my mk2s for about 2 weeks and have been very happy with the prints. However, it now seems to be missing parts of layers. Some of it looks ok but elsewhere there are small areas where part of layer has not printed. Could this be a problem with under extrusion or a clogged nozzle? Is there anything else I should look for? I am using the same slicer settings as I did when I was getting good prints.

check if this happens with the *.gcode files that came with the printer.
if yes, then there's a problem with the printer itself.
if no, then it's a slicer problem.

I printed out a gcode file that came with the printer and it was fine. However, the problem only seems to happen on larger prints and only on the right hand side. I stopped this print and have attached a photo to see what the problem may be.

I went through the calibration process and found the XY axis to be skewed and also the Home sensor position was half out of the circle. I have adjusted that and it has passed the calibration test. I also re adjusted the PINDA probe. However, when I went to print the filament would not stick to the bed. So, I lowered the Live Z until it did stick to the bed and looked consistent.
This meant that I had to lower the Live Z to 1064mm. It is now seems to be printing much better than before. What concerns me is that I have adjusted the Live Z beyond what is suggested.
Is there any problem with this adjustment or should I go back and adjust the PINDA probe manually/

That is NOT an issue. As long as it is triggering, you are good.

OK, thanks for that.
My prints have improved considerably. However, I have attached a photo of a print and there are some layer shading changes on the print. I checked the thickness with a micrometer and it is slightly less that the rest of the surface.
I have printed 4 of these with different slicer settings but with more or less the same result.
Am I being too fussy or is there a reason for this?

Hmm, to me it looks like you could extrude a bit more material (check your extrusion multiplier) and/or your outline overlap paramenter, judging from those tiny pickles you have.
The other issue you are facing looks similar to something I have, it is a slight overlap with infill lines. Unfortunately I do not know any way to resolve this (yet).
