Disaster: Filament melted all over extruder, disconnected thermosistor wire
So how screwed am I?
I heated up the hot end to try to pull the mass of crap off but seem to have pulled some wires (to the thermosistor I think). What can I do? Do I have to replace anything?

Yes, you pulled the cables right out of the thermistor. Impossible to fix, I think.
You need a new thermistor, at least.

It probably too late now, but next time this happens, take the fans off and remove the printed part that cover the extruder (loosening screws from the back). Then you'll get better access to remove any melted filament, even after heating the nozzle and extruder block.
See my post. Fortunately for me, there is till a strand of wire to the thermistor which allows my printer to work.
As for the thermistor, you'll need to get a new one. If you sign in to the e-shop, you'll get access to the spare parts and be able to order a new one.
There's always the new upgrade Mk2.5 which may be an alternate option.
