Color issues - The extruders flip mid print

I'm quite experienced with MMU slicing/printing. I had a print that worked perfectly fine earlier today.

So I have a part with 3 bodies. I set the main body to extruder 1, I set the second to extruder 2, and the third to extruder 1 again. Everything looks good. When I view it layer by layer on the Slic3r preview its perfect. Every line, every color.

Here is what is strange. While printing it starts on extruder 1 like it should. everything goes well until when it should change extruders. What happens is once the first change happens everything is flipped. The main body starts printing with extruder 2 and the second body prints with extruder 1. The third body was already complete by the time the color change happens.

I'm at a loss. I even reworked the model, restarted the slicer, resliced, and reprinted. The problem persists. I'm on the latest drivers/slicer/fw. I can't triple check at the moment because the drivers page isn't loading. Slic3r v1.37.2

Might want to try with the newer Slic3r. It is now up to 1.83.7

Also make sure you have the latest firmware installed.

Photos and posting the gcode might help.

I used the latest slicer. The problem went away. Apparently it was an issue when using a raft. I normally don’t print with a raft but this part needed it.
