That's the seam at the start and end of a layer.

There are various seam-hiding settings in most slicers.

No. PrusaControl uses an older version of Slic3r under the hood. You can fairly easily use the same settings in Slic3rPE, and there you'll have a limited set of additional options. I took a look at the gcode generated by PC and it uses the Nearest setting for Print Settings->Layers and perimeters->Advanced->Seam position (the setting in question). You have a couple of other options, but unfortunately, with a cylindrical surface with no corners, you're going to be limited. You can't completely eliminate layer seams -- at least not with current FDM consumer-grade printing technology -- but you can try to hide or minimize them. If a layer has corners, a seam can be tucked in there and hidden effectively. With a cylindrical print, you've still got to put the seam somewhere. You could try the Random option, but then you'll have little zits scattered around your print which may be worse. You can try minimizing the seam with Linear Advance, retraction, coast, wipe and other settings, but they'll still show. Other slicers have some elaborate options, but you really can't get rid of the seam completely.

Could you set different slicing config for the bottom and use case mode for the top section?

Maybe increasing the extrusion width to give a thicker section.
