Printer over stepping probe sensors

Hey all,
Let me start by saying I have correctly setup my printer before and have had many successful prints with it. However one unsuccessful print did not stay stuck to the print bed and ended up balling up all over the print head. I attempted to clean it but ended up shredding the wires of the hot end and was unable to clean some parts so i bought a new E3D V6 all metal hot end and prusa thermister.

I rebuilt the printer successfully, ran the self test succesfully, but am now having issues with XYZ calibration. My printer seems to over stepping the sensors. It finds the first probe find but then can only occasionally can locate the 2nd and 3rd sensor. It seems to search for them about 5-7mm higher than they are. My print bed even makes some nasty sounds as its sent too far forward at points and maxes out (at the end opposite of the end stop) before backing up. Sometimes it fails at the 2nd sensor, sometimes it does 3 iterations before failing. I'm very unsure of what could be causing this. The video of it can be found here: . Please Help!!!!

P.S. I set the probe so it was between the bed and top using a ziptie like the assembly instructions say, but it appears to be too far down much past the nozzle.

I am sorry, but I think I am misreading your post. Did you say you have set the PINDA so that when the nozzle is just providing some resistance to movement of a single sheet of paper placed on the bed, then the PINDA rests snugly on top of the thickness of one zip tie lying flat on top of the paper? If yes, there is no way the PINDA can be lower than the nozzle. I personally use a bank card as a spacer as I find it easier to position under the PINDA.

Your video link doesn't work, can you take a picture from the side showing the PINDA probe and extruder tip in relation to the bed.
