Hi,
I know this is an old thread but it's exactly the issue what I'm facing on my MK2 (yes, it's old :))
The printer was working fine but now, the right Z axis is always going up during the calibration phase.
I swapped the Z-axis motors on the controller board, and I still have the same behavior.
So it doesn't seems to be related to the controller board.
Could it be a malfunctioning motor ?
How can we change the motor only or should I order a new motor+thread ?

I had this same issue but in my case the right hand z-axis was stepping incorrectly i.e. it would skip some steps while calibrating resulting in the left motor traveling further than the right motor. So during XYZ and Z calibration, the x-axis bar was no longer horizontal once the nozzle approached the bed. This issue only occurred while calibrating and printing, moving the z-axis manually would work fine.
I swapped the left and right motor cables on the controller board and the problem persisted with the right motor which meant that the issue was most likely the right motor. I replaced the right-hand Z-axis motor and thread assembly which fixed the problem.
I have an old Pursa i3 MK2 which has worked perfectly up to this point. Hope this helps.
