Updated firmware, now hotend crashes into bed

I have a MK2.5 that I just updated the firmware on and I am now having some issues.

The first thing I noticed is my hotend now crashes into the bed. The PINDA does trip but it seems like it is not soon enough? I went to rerun the calibration wizard and ran into my second issue. My filament sensor has not worked in years but I never bothered to figure out why and fix it as it was not that big of a problem for me. But now when running the wizard the self test fails because of the sensor and now I get the "not calibrated" warning when I power up the printer and now I can't run the calibration because of the sensor.

Is their any way to disable the filament sensor check during the calibration or am I SOL and now need to fix the sensor.

Don't know how to edit the first post.

Never mind, problem solved. Turns out I had a "S" upgrade kit for the printer that I forgot I had so I just did that instead of trying to fix the old sensor.
