Extruder clicking after couple layers

I had this similar problem with the MK2S but it somehow resolved itself, but now that I got my MK2.5 im getting the clicking a lot more often. I was reading that some people had luck with this problem getting fixed by upping the current to the Extruder motor, and I gave that a try to 700ma and still have the problem I noticed I get this problem a lot when trying to print with multiple objects and then the time limit of it goes on for 5-10 hrs. I also heard switching the filament but im using Prusa black petg which I would think wouldnt give problems as its made by Prusa lol, so any suggestions would be greatly appreciated.

I forgot to mention that the extruder isnt digging into the filament and it unloads fine, so that is what is throwing me off.

Firstly, are you SURE the sound comes from the Extruder? While I have had the Extruder noise I have also been briefly fooled by a loose u clamp to a bed bearing allowing the bearing to move and click.

OK if sure it is the Extruder, have you tried altering the retraction and hearing its effect?

Thanks for the reply, im sure its the extruder as I took it apart and rebuilt it again and still same problem. I have tried different retraction settings but to no good. I had this problem earlier when it was MK2 and it was grinding into the filament but I was able to fix that after rebuilding and not really sure what I did but it was good after, but after making it into an MK2.5 its doing same thing but not grnding into it, im sure it has something to do with retraction or something along that line as when I unload filament I can take it out no problem and do a small clip of filament to point it again and put back and continue the print for a little. I guess I got to test no retraction and see if that does, but then that leaves why would they release this new setup with such a problem that many people had lol. But I do love the bed
