Why does the mini have lower max layer height?

Going by the spec comparison sheet, the Mini has layer heights from 0.05-0.25 with a 0.4mm nozzle, whereas the MK3s has a 0.05-0.35mm layer height with a 0.4mm nozzle.

From my understanding, only the nozzle size has an affect on parameters such as layer width and layer height.

Apparently that's not the case.

Does anyone know the reason for the difference in max layer height with a same sized nozzle?

Choice of stepper motor and also leadscrew pitch will effect resolution of what's possible regarding the minimum step of layer height and therefor minimum height.  That's then compounded by what the extruder is capable of.  Some extruder/nozzle combinations will not like too small a gap to the previous layer and so will fail to extrude (back pressure etc). 

Max layer height is usually dependent on the nozzle as the printed cross section needs to be pressed against the lower layer for adhesion.  Which is where the rough 75% max based on nozzle diameter comes from.  Prusa though tend to real world test these things so maybe they discovered that anything above 0.25 wasnt reliable enough to meet their criteria.
