First layer for embossed print fails

I've been experimenting with printing embossed text facing down on the print bed. The text is reasonably small, and it should be easy for the filament I'm using to bridge the gap. 

The problem I'm seeing across multiple prints and files is that on the first layer when the nozzle gets to the embossed part it lifts up and tries to print in midair. Once it's done printing spaghetti, it moves on to the rest of the print and prints fine again. I've also ruled out bed adhesion issues. It looks like this is a print setting problem. Any idea why it's doing that on the first layer, and how to override it?

Taking a closer look at the gcode, it looks like that section of the print is under-extruding. The areas that print fine have an E value between 0.01709 - 0.01736, but the sections that are failing are using E values between 0.0032 - 0.1196

Now the trick is to figure out why the slice identified this particular section for lower E values, and how to reverse it...
