Z-Axis too low for PETG

I have a new Mk4 and the PLA prints are impecable. I also tried Flexfill 98A with good results. 

However, when I try printing with PETG the nozzle goes too low for the first layer, sometimes even touching the print sheet. As the nozzle moves around it pushes the extruded plastic around creating a blob around the nozzle. After two or three layers it kind of recovers and the rest of the print is fine, however the bottom is messed up. I played with the slicer, but with no luck. Then I actually tried printing the same GCODE generated for PETG, but with PLA filament inserted instead and the print was fine again. I also tried increasing the overall Z offset in Printer Settings / General / Size and Coordinates to 0.2 and it also fixed the issue (for PETG).

From the above I'm assuming the printer incorrectly measures the Z offset when the PETG is inserted. Could the Load Cell sensor be sensitive to the type of the plastic?

Any advice?

I printed a lot of PLA and PETG without any problems with standard Z height.

I don´t remeber if the Z calibration is done at a different temperature with PETG.

Maybe the load cell sensor is faulty and gives incorrect values at higher temperatures.
