Layer shift
I have a lot of layer shifts. It happens on 2 out of 3 prints. Sometimes on X, sometimes on Y and sometimes both.
XY Test fail on Y axis with the firmware 6 but it worked with older firmware before. Both axis running smooth and I did all the troubleshooting from the support website.
I use only Prusament PETG and Prusaslicer with standard settings. Any ideas?

In case you are using the input shaper profiles, try printing with the "normal" profiles. For my MK4 I gave up on using input shaper, because it does not work reliably on my MK4. The layer shifts do not happen every time, only sometimes and at a random height. But wasting filament even if it happens only sometimes I find annoying enough. I do not sell my prints, so print time is not an important factor for me. I find reliability in a printer more important than printing speed. Using the profiles without input shaper my MK4 has performed in a reliable manner with no layer shifts so far, so I am only using only that for now.

Thanks you for your help. I will try this and hopefully can use my mk4 with it again. However this is not really a solution. Prusa build something that just doesn't work well. Hopefully they come up with a solution soon. The printer is almost one year on the market and we are dealing with basic reliable issues...

I think it has nothing todo with the input sharpener. I build the MMU and it also happens with MMU prints. I think when using the MMU the input sharpener is off, right?
I can also reduce speed and it does not help.

I don't know if there is some issue with the firmware but it never hurts two do the following things:
> Turn off crash detection, it usually causes more troubles than it does good.
> Check the grub screws on the motor pulleys if they are perfectly tight, if needed, retighten then, possibly use blue Loctite.
On the firmware side, if it is the cause, reverting back to the previous version could help. I would also say, try it first without input shaping.

There is no crash detection on the MK4. On all my mk3s the crash detection works perfectly (but it also very seldom crashes).
the grub screws are checkt. They are fine. The layer shifts are often really big. Multiple centimeters.

I don't have a printer with MMU3 installed, but in the configuration wizard for the printer types it looks like that the MK4 with MMU3 uses input shaper.
