Hi, I have holes of the same size at the top and bottom of my design. However, after printing, even of the same size, those at the bottom layers are smaller in diameter (e.g. a supposed to be 10mm in diameter hole became a hole of 9.3mm in diameter after print) than their corresponding counterparts on the top layer. What is the best way to fix this problem so that I only need to do it once?

A picture would help but if these are vertical holes then you may need elephant foot compensation, try 0.3mm.

Look in Print Settings > Advanced   -  near the bottom.

Elephants Foot compensation - and a handy drill bit

Items at the bottom of the print can spread out - it is called elephants foot.  The heavy molten filament builds up and builds up - and the bottom layer on a heated bed can get squished out.  There is even a setting for compensating for the elephants foot effect.
