Negative Void seems to assume hole

In Prusa Slicet - Negative Void seems to assume hole
I want to embed a 3 x 1 mm magnet in a somewhat thin object (hueforge), like you would put on a fridge. 

If I create a negative void cylinder 3.1 x 3.1 x 1.2  and put inside the object. Anything less than 1mm z in height off the print bed will create a hole instead of a void.  
If I put at 1mm, I think would be to much space, it makes a hole on top. 

Is there something I am missing?

In the screen shot a hole 1.2 is being created even though I lifted it .6mm.  I tried using object coordinates as well and no luck.

I also tried making the void in mesh mixer and there is no hole in the bottom when importing it. However, when sliced it makes it a hole and not a void.

Without playing with your project, I would think that the 1.2mm tall void that you are trying to make is too close to the thickness of your part right there. If the leftover layers above or below your void are less than a layer then PrusaSlicer is likely to round those layers out. Maybe find a thinner magnet or thicken the base of your HueForge print?

To get quality advice here you really want to attach the project 3mf file, zip compressed or the forum software won't like it. Without it it's all just guesses.

I am not sure why it did not work when trying mesh mixer but I did find it was user error with prusaslicer. 

Its not as obvious with the "negative volume" object but the world coordinates seems to be geared to the center of the object. So if it is 1.2 mm then .6 Z will put it on the build platform. Once I did that and did some math to raise it .32 mm it worked as expected.
