Extra M3 threaded holes in the floor of the print space

After building a Mk4S->Core One conversion, I've noticed three M3 threaded screw holes in the floor of the print area. Looking back I can't find anything that I missed in the instructions. Looking at Core One pictures online I see some have screws in these holes and some do not. What is the purpose of these screw holes? Did I miss something in assembly?

No, you didn't miss anything. I think Prusa added holes here and there to allow attachment of various user made mods (that's my theory at least). I use the front two screw holes to allow me to center a printed filament purge bin.

Some have been using those holes to install screws that allow you to tweak the z-axis homing to level the bed. (Long screw with a lock-nut.)

There's "dust cap" projects on Printables that also allow you to do that. I haven't found that messing with the z-stops helps with leveling the bed, but you may have a different outcome.
