XL defaults to Extruder 1 even when another extruder is the only one being used.
I try to balance the wear and tear on extruders and for example I may be using Extruder 5. To do this I have to tell PrusaSlicer I have 5 extruders and also that I am using #5 in Print Settings > Multiple Extruders. On the XL I use Load Filament and load it into #5. Nonetheless it insists on using Extruder 1 for the bed levelling calibration which means the calibration will be off. I then have to go through all sorts of hoops to tell the XL (I think it is Change Filament) that there is PLA in #5 and nothing in #1. Then it tells me there is a mismatch and I have to override it so it will go through the entire bed calibration with Extruder
Is there a better way? I am doing full bed prints so the calibration takes a lot of time to go through all of the points.

You have to change your default extruder in Prusa Slicer to which head you want as default and make sure you have the correct extruder you want to use selected in Prusa Slicer. What your describing is having the wrong extruder selected in your gcode.

I can't find a default extruder in PrusaSlicer. I am using V 2.8.1. Where exactly can I find it.

It's on the right side above your part. There's a colored box at the top. That's where you pick your default extruder for that print.
Then below that you you can pick extruders for individual parts.

Got it - took awhile to find. I'd describe it as the colored boxes above the section called Object Manipulation.
Ah well - onward and upward.
