I should have probably included that these were both connected to the PI headers on the board, and not through the USB plug.

That is one difference for sure. I have never connected it directly yet.

I would not think this would make a significant difference, although the direct headers might have a slight advantage over the USB.

Both the USB and peripheral port share the same Atmega pins: PD2/PD3 (RXD1/TXD1). The USB takes a detour through a USB subsystem, but then feeds the same USART1 on the main processor. I'd be very surprised if the USB-Serial on this board were a bottleneck.
