Weird Issue w/ XYZ Calibration

I just got my Mk3 kit and assembled it, I was stoked to get started, but I keep encountering the same error with the xyz calibration. The Z axis calibrates fine and I move into the 4 corners to calibrate with the PINDA probe. After the first pass the head goes to improve the calibration, but the build-plate does not move down. The screen displays "Improving Calibration 1 of 4", but stays at the 4th point. It improves that one and then moves across to what it thinks is the 2nd but is the 3rd calibration point. When it finishes with that it tries to move the build-plate down, but just ends up being unable to go any lower and then says calibration failed. This has been very annoying and I can't find any reference to anyone having had a similar problem on-line. Any help with this would be greatly appreciated. I have tried lowering and even raising the probe, but this has not helped.

have you got the latest firmware on the printer?
there were some changes to motor driver settings in the new code!

I'm sorry, I should have mentioned this in the question, but yes, I am using the most up to date firmware. Edition 3.1.3
