Linear bearing alignment?
When placing the bearings on the smooth rods what orientation should the inner ball bearings be in? Should they be positioned at 12, 3, 6 and 9 o'clock positions in relation to the machine sitting on a surface or at about the 2, 4, 8 and 10 o'clock positions? I know in other uses with linear bearing the 2, 4,8 and 10 positioning has higher load handling characteristics. Or does it really matter that much?

I didn't check and they seem to run OK. I would imagine that 7.5 mins to and 7.5 mins past the hour would share the vertical load on two rows of bearings and reduce the possibility of wobble as bearings at 12:00 might do...
If you are really bothered. Choose Igus polymer bearings and the problem goes away... 🙂

I set mine up exactly that way because in the world of a machine shop that is how I would do it for load factors. Your rational is exactly the same as mine about two rows vs. one.
I have the Igus bearings but they had more slop than I liked so I didn't use them.
