Missing Threads after slicer -> Tips&Tricks?

I have been troubleshooting this sometimes now, but cant locate what is causing the fault.
I have an Drawing from Autodesk inventor 2016, and generate an STL file ( see result attached)

When i add the file to Slic3r i can seen the threads in the 3d view but after sliced in the preview the threads are gone.
When printing the result is same as in preview
Do anybody have an idea of what i potentially is doing wrong?

In Slic3r, click the Split button to discover that your object is actually two objects. You will need to join (fuse) these two together.

I am having a similar issue of not being able to get some threads inside of a shaft to print. I did split the items and confirmed they are separate. How am I able to join the two parts together so they print as one and the threads get printed inside? I'm using the Prusa Edition of Slic3r.
