Slic3r PE puzzles me
I was trying to print the plug-aligner (MK3s printable part). I just pulled the stl-file into Slic3r PE. When I printed it it just consisted of 3 columns.
I checked Slic3r again and the preview actually shows just the 3 columns. How come?
Re: Slic3r PE puzzles me
It may depend on just how thin those thin walls are. if they're narrower than the nozzle width, there's a minimum extrusion width below which features simply won't print. A quick check would be to re-slice with a smaller nozzle size printer profile enabled and compare.
Edit: If you post a link to the STL we can give it a look for other issue.

There is a setting " detect thin walls"
Possible your wall is to thin.
Re: Slic3r PE puzzles me
@bobstro I can’t offer you a direct link as it is a zip-file: https://www.prusa3d.com/prusa-i3-printable-parts/ . It is the file for the MK3S.
@peter bobstro mentioned it, too. So I guess that might be the explanation. I‘ll check in a few hours
