What is this odd behavior during the mesh bed leveling process and is it the cause of my extrusion issue?

Video of the mesh bed leveling process : https://thumbs.gfycat.com/SphericalImpureIndianglassfish-mobile.mp4 As you can see, on certain points the extruder moves up and down. Which point it does that on varies, but it seems to happen very often on the 9th point.

This is an extrusion multiplier test cuboid. The first (and possibly second?) layers are consistently underextruded while the upper layers, with the extrusion multiplier set the way it is in this test (1.01) are overextruded by 0.03mm.

 

I started having this issue recently. I recently updated the firmware but I can't remember if I had the issue before.

This is a calibration square I've had on my SD card for 3 years.

Printer issues? Slicer issues?

The problem was solved by recalibrating XYZ. Why I was still able to print the old 1st layer calibration square while being unable to properly print the first layer on anything else though, remains a mystery!
