Still a problem: Slic3R PE underestimates print time

I am printing a gcode from Slic3r from the SD card, and it always takes 30-50% longer than estimated. Not in stealth mode. MK3 using 0.2 fast mode. Any material. Problem seems worse when there's lots of support. (e.g. an estimated 10 hour print took 15 hours last night)

Saw the other thread that was answered by turning off stealth mode, btw.

It may depend on what version of Slic3rPE was used to create the gcode. Older versions were notoriously far off on the estimates. If you slice the model yourself using a newer version of Slic3rPE, estimates should be pretty close.

More info... I'm using a recent slic3r (1.41.2). If I slice the model in the slic3r program directly, I get good estimates. However, if I run the same slic3r, with the same configuration, from Repetier-host, I get bad estimates. The gcodes are slightly different (but about the same size) so there must be some different parameters creeping in someplace.

Best guess I can make is the .ini file loaded in by Repetier (attached below) when it starts slic3r. Some setting in there is throwing off Slic3r's estimates when invoked via Repetier. The actual gcodes are essentially the same, apart from comments and trailing zeros. Both gcodes take the same time to print.

Yes they all match (same settings used by Rep. as by standalone slic3r)
