Extruder skipping after hotend replacement

I recently replaced the entire hotend on my Prusa MK3S+ as well as the part cooling fan. The new replacement has been causing me some headaches, here are the steps I took to get where I'm at now.

- I replaced the Hotend with a Genuine E3D Hotend (NOT from Prusa, didn't want to wait on shipping to the US) as well as a compatible fan.

- Did a Z Height calibration

- Got the first layer almost perfect but it was slightly underextruded

- Once it got to the second layer, the extruder started skipping and did not stop for the duration of the print

- Turning up the temperature caused horrible stringing and blobbing with the material I was using.

- I disassembled the hotend to make sure I did it right

- Replaced the Nozzle

- I did an Auto PID tune.

- I replaced the PTFE tube with a fresh one.

- I checked and re-tensioned the extruder idler.

- made sure the connections were secure

 

After all this the first layer underextrusion got worse, the filament runout sensor decided to quit working as well (but I've had issues with that intermittently working and not working depending on how tight the bolts are), and the skipping only got worse. I'm a bit frustrated and stuck so I'm open to suggestions to see what my issue could be. I would like to keep this printer a few more years since its been perfectly reliable for the last 2 years up until a few weeks ago when I decided to replace the hotend due to some print anomalies I was having.
