Could be a number of things but I suspect it's insufficient minimum layer time. Not enough time for the filament to cool down when the pins are being printed. Assuming that fan speed is already maximized you can change minimum layer time by adjusting Filament Settings>Cooling>Cooling Thresholds>Slow down of layer print time is below

If I didn't have to do this for the first print why would I need too for the next print?
Is there a way to tell the printer to print each pin in its entirety before moving on to another print?

Sequential priniting will only work if the pins are on different objects not different features on the same object. In this case go with fuchser's suggestion. The reason you did not need this in the first print might be because you had a diffrent number of objects to print and the printer needed to spend some time somewhere else before returning to the pin...
