Bondtech Gear & PTFE tube alignment
Trying to get the upgrade from mk3 to mk3s done and was not getting any extrusion through the hot end and only clicking sounds. Thought it could have been a jam so I tried performing a cold pull but I could not push the filament in. After disassembly I found with ond of the gears removed, the first gear and the tube do not line up and is extremely hard to get the filament into the tube even in this configuration.
Please help me understand what action I need to take to rectify this issue

After tinkering with it a while longer, the filament is making its way into the tube.
I guess I have a serious clog in the hot end, the filament is not even reaching the heat

You do have to align the gear micro-teeth with the filament path. Loosen gear, align, tighten gear.
As for what's plugging up the extruder ... add a few turns to the tension screw, heat the nozzle up to 280c, then use manual to extrude several CM of plastic. Settings/Move-Axis/E-Axis ...
If a hot nozzle still doesn't extrude, let the printer cool down and do a cold pull or three.

I've had a couple of PTFE tube clogs. Sounds similar to your situation. I had to pull the hot end out and then the ptfe tube. Couple of light passes with a heat gun and pulled the filament out with pliers.
It seems the alignment of the gear is really sensitive. One thing I've noticed that has helped is to not be very aggressive with the idler tension at all.
Right now the head of the idler tensioner screw is above the surface and now it's been going very well. I think having it that way allows a little slope to exist so the filament can wiggle its way into the tube. Otherwise if there's too much tension and the gear isn't lined up perfect it's been causing me issues.
