The positive: Maybe, i found the thing that's resonating. I had to disassemble the Y-Belt-Holder (the orange part under the y-frame) - and i noticed, that one screw was 2mm to short; so i can't tighten it up. I replaced it with the correct screw...
I too, have the noise and I too, have replaced the bearings with the IGUS bearings. The noise from my Y-carriage is reduced, except for long, fast movements of the Y-carriage. I have wondered if it is the Y-belt holder some how vibrating against the Y-carriage, or the heated bed vibrating against the Y-carriage.

I examined that for at least 1 hour and it's just the play of the bearings and the fact that the smooth rods arent that stiff in the middle as they are on the ends. Maybe the folks without problems squished the bearings more? Then the y axis moves a lot harder, but I'd assume then there is no room for vibrations caused by bearings play.
Because i am really happy with the printed results and the motors aren't getting untipically warm I'll stick with silent mode for now and I'll be placing the parts on the back side of the bed if possible (keeping the movements in the stiffer part of the rods). I'll get back to that issue when i have some more time, but now i have other important stuff to address.
I'll follow the suggestions here though.

Hey. Update...
I got my MK2 calibrated correctly, all seems okay. Just printed 1-2 little objects and i can't recognize this vibrating sound anymore - so it seems, that the bearings or the wrong skrew in the y-belt-holder were the problem.

make 4 of these, did mine in the PLA I got with the printer... its like a different machine. Even have it running all night in the spare bedroom, although I do switch it to silent and take the speed down to about 70%. Even the misses who has superconic hearing and can hear the cat being sick 4 rooms away doesn't notice it now. (the printer...she still hears the cat so am not thinking about applying these to the cat)

I agree. I am using those too, but I consider it a "work around" and not the ultimate solution, which, to me, is to determine how to reduce or eliminate the noise at the source.
But yes, I'd say they remove 70% of the noise.

Funny because I just finished printing them and thought I'd just check in, if there are new suggestions 😛
Sadly they dont give me any improvements. I had and have my printer on an old gaming mouse pad, which is absorbings the vibrations really good.
I built the bed with the manual and my screws are just coming about 2mm (if not less) out of the plattform. Maybe I should replace them? What screws (length) are you using now?

Have you used the right screws? I can see the end of my screws inside the holes about 1-2mm underneath the surface of the platform. they should not be protruding out of the platform

Are you sure? The Screws should come out of the Plattform and into the spacers of the heated bed. This is explained in the assembly instructions. First you optionally put nuts on the screws and later on you screw the into the heated bed.

Did you have threaded inserts in your Y-carriage? I did, but that didn't match the instructions, nor have I found others who have had theaded inserts. In my case I could not get the bolts into the heated bed, so I ended up just using washers and shorter bolts to tie the Y-axis belt holder to the Y-carriage.

I don't think so, but that doesn't mean that they all don't have them and then painted over. I cannot see my part but I am almost certain it did not look like that. Its almost as if the threaded inserts have been pulled out of the frame. Is there a corresponding gap on the other side?

No, they were flush on the other side. It feels like a manufacturing defect, on that regard, but these are clearly threaded inserts, and the instructions imply there should be no threads on the Y-carriage.
It seems to be running fine, but right now, I just have the Y-axis belt holder connected to the Y-carriage with two shorter bolts, as I could not get the threads to seat all the way into the bed. I think I will remove the Y-carriage, drill out the holes, file the parts that stick up (as in the photo) and then re-assemble in the proper way.
With the temperature changes allowed in the bed, the fact that mine is not bolted down might cause problems. This could also be the source of some of my noise.

Over the weekend I drilled out the threaded inserts. I also filed them down on the on one side where they stuck out 1.4mm.
I re-assembled, re-ran the XYZ calibration. and re-checked Live-Z.
I'm happy to report that the Y-carriage noises I heard before are GONE (are at least greatly, greatly reduced). 🙂
