Firmware not remembering nozzle height
A little backstory to my issues just in case it is relevant. I had to fix my frame and heated bed over the week. The bed's 12V power connector melted and the plastic stopped it from heating, Swapped out the connector with a spare from my v1 parts, no biggie. Then I adjusted the frame to help with some bed leveling issues I had. I ran the xyz calibration, everything went fine. I then loaded up a bed calibration file, got it working and my frame adjustments seemed to make a nice improvement.
Now After I had my live adjust value set I had to turn off the printer to move some cables around and put it back in it's enclosure. After starting it again i get the message about the nozzle height not being set, but I go to check the live adjust value and it is still set. I try connecting my octoprint and it seems to cause the printer to reset and dispaly the message again. So I have reflashed the firmware and reran the calibration and this is still happening.
Now I have no idea what to do.

have you run the V2 calibration print,
or looked at Jeff's
"Life Adjust My Way"
both of these contain code to save the latest Live 'Z' value to the rambo card

Shouldn't setting the live adjust in the settings menu also save it?

it will do so, but only after you once run a gcode with the G87 command in it. this command tells the printer that he has been at least once calibrated.
afterwards it'll store every z live adjustment value that you dial in through the settings menu.

Oh that explains it. Thank you for the clarification, I was wondered that my board broke somehow while I was fixing the other problems.
