I do not know the answer to your question - I have not looked at the MK3 parts.
However there many options for mounting a Noctura to a MK2 here:

No, it's made for the bond-tech gears and filament sensor. you could probably omit the sensor but the gears no.

Allows to use the 40mm Noctua, but keeps all the other Mk2 Extruder parts otherwise.
I will try to build it when my ABS and PET filament has arrived.

I've created a SCAD file merging the Mk3 Noctua hotend and the Mk2 extruder assembly (attached). The filament moves 2mm forward which may be compensated by recalibrating the origin - potentially by readjusting the x axis threaded rod screws connecting the frame.
