Hotend too low but still have to lower it further

After a disassembly of the extruder to tighten the hotend due to leakage I found myself after calibration to be in a rather strange situation.

When the z-calibration before a print is done, the nozzle almost touches the surface. If it is hot, a dot of filament sticks to the surface.

However, in order to get the nozzle the correct distance from the print bed during actual printing, I need to adjust z to -2.9 mm!

This doesn't make sense to me, if I would raise the PINDA probe, then I would need to adjust the already low z-adjust to even lower. And if I raise it, then the nozzle will crash into the bed during calibration. What do I do?

After disassembling the extruder and/or nozzle/hotend you best recalibrate your "Z".
Follow the instructions frome the Prusa main site online manuals.
The nozzle barely touching the bed the pinda just touching a zip-tie lying on the bed is a good basic setting.
After that you need to adjust your live-z again.

I did all possible calibrations but this still was the end result.
