Top layer gaps and holes

Hello! I recently updated my mini, did a full clean (replaced the PTFE tube since it was clogging)  and made sure everything was tightened correctly. But I can't seem to get my top layers to not look awful. I've contacted support and have yet to get a response, but here are some initial pictures using non-input slicer with Prusamint PETG and then I swapped to a brand new roll of eSUN PETG and I'm still dealing with the same issues. First layer is dialed in I'm pretty sure, made a whole bunch of 75x75 flat squares to test different offsets.

Top layer of calibration cubes at various extrusion multipliers trying to see if that was the issue. Always a hole in the bottom right from retracting, making the move to the corner and starting again.

Top layer on hinges with eSUN PETG. Just always holes and gaps and it looks awful. This was using Input Shaping (project attached)

I'm out of ideas on what to try next, I just want to print stuff and have it actually print :/ 

And looks like I can't upload stls or 3mf files. But for this hinge it's literally all defaults:

I'd check your extrusion values, here's a site that explains how to do it: https://all3dp.com/2/extruder-calibration-calibrate-e-steps/ you may be under extruding a little bit.  Or, you still may have some issues relating to clogging.  Start though by checking extrusion, if that's not it you'll at least know that when Prusa support gets back to you.
