Y Carriage calibration issues and Nozzle Cleaning routine issues.

So I've built my MK4S from the kit and have been running it for 2 months constantly. Had to do some troubleshooting but it was running in general.
At some point (maybe 400h of printing later) it decided the Y carriage wasn't calibrated and I've noticed nothing different from ignoring it to previously of the notice.
I've dismantled, realigned the bearings and recalibrated. Same errors so go figure... Doesn't stop me from using it properly or doesn't reduce print quality just stuck with the notices whenever I touch something. Is there a fix to that, am I missing something?
When printing PA-CF the printer (not the slicer) preset overheat the crap of the filament and with PA natural heat creep when the nozzle cleaning routine start the filament just oozes out and gives me constant failures. Sometimes it doesn't even ooze and the printer fails the nozzle cleaning routine (double row, sometimes i get puddles from the oozing, sometimes i get clean sheet and still fails). I can work around (inconsistently) with pre-heating the enclosure (with bed) without pre-heating the nozzle, and immediately force heat lower once the G-Code kicks in. But I don't want to handheld my MK4S, literally the reason I bought that printer is because I was tired to babysitting my Enders. Is there a way to fix those presets or the workarounds are the way to print with my Nylon on this printer?
