The answer used to be Netfabb but their desktop software is no longer supported, and their web client has been shut down.

Other options exist. Many CAD programs such as Fusion or Blender have built in mesh repair functions. Microsoft 3D Builder also has a repair option, I believe.  Or use MeshLab or MeshMixer. The only online tool I am aware of right now is https://formware.co/OnlineStlRepair.  

 

Formerly known on this forum as @fuchsr -- until all hell broke loose with the forum software...
