I got the same problem after updating one machine to 3.13.2-RC1-7068 and the RaPi to PrusaLink 0.7.0
I have Raspberry 3B connected to the machine by an USB cable.
The machine randomly stops, sometimes mid print, sometimes when probing the bed, sometimes it finishes the print.
The error in the log is: "Communication with the printer has failed"
I have 2 other MK3S+ with Raspberry Pi Zero 2 connected to the Mainboard directly, with 3.13.0-6873 and Prusalink 0.7.0rc2
So I guess it is a software issue, not sure if mk3s or RaPi .

UPDATE:
I rolled the firmware back to 3.13.1-6876 (PrusaLink 0.7.0) and the issue persisted.
Then I plugged the USB cable to a different USB port on the RaPi and all of a sudden everything works just fine.

Glad to hear it works. It's not that great that the usb port started misbehaving, but we've seen this on our side as well, just more with cables. One bad cable would power cycle all usb devices on the pi
